Something might be wrong with bookmarks.
I have seen such bug once on some nightly beta version of Firefox. Once started, it was occurring with or without Fast Dial addon.
Try to disable Fast Dial addon, and try adding bookmarks without it - whether they will be preserved.

After all tabs disappear error console has no errors or warnings.
Problem repeats in some period of time. It could be 2 days or twice a day.

Do you mean that when you open a new tab - 2 tabs appear: one with FD, and another one - blank? Or what else happens?
Maybe boxes disappear when you scroll mouse wheel?
Did you set "javascript.options.showInConsole" to "true" before viewing error console?

When I open a new tab - 2 tabs appear: one with FD and my links, and another one or more with FD but without any links.

Could you try to disable your other addons, or install Fast Dial on a new Firefox profile (run "firefox.exe -p") to check whether there's a conflict with another addon or appearance theme.)

AFAIK .The reason of disappearing tabs is in structure of FD. It uses bookmarks. So some addon which organize bookmarks, could easily make some changes, leading to the problem I had.
Is it possible to create some option for storing links in some file, instead of bookmarks?

There was an option created in Fast Dial specifically for Foxmarks users.
This was made to get round the fact that there no way to disable synchronisation between two Bookmarks Folders of the same name in Foxmarks.
There is an old and rather long thread on this problem when it was first noted here

telega came up with a solution to the Foxmarks automatic synchronisation question, by enabling Fast Dial to function with the the Home Folder in Bookmarks having another name besides Fast Dial.

So you could now for example in your Work machine go to Bookmarks, Bookmarks Menu and select the Fast Dial Folder.
(click to enlarge)
Then rename the Fast Dial Folder, for example Work
Enter the new name in the name Field and simply close Firefox top right
(After a Firefox refresh page, you should then find that the Tab of your Root Folder in Fast Dial will now also be called Work)

On the Home computer you could do the same, calling the Fast Dial Folder in Bookmarks for example Home.

Once you have done this, Foxmarks will then cease to Automatically Synchronise your two Fast Dial Folders as they have different names.

In theory this should enable you to continue to use Foxmarks to synchronise your Firefox Bookmarks, but without anymore synchronising the Fast Dial Folders.
