Bookmarks out of control & multiplying

I'm using Fast Dial v2.1 in FF3 and am having a problem taming my bookmarks.
When I first started using FD2.1, I had a number of sites saved on the front page from when I was using the previous version. After looking at some tutorials on the FD site, I worked out what to do and wanted to change the structure/layout of my FD home page I created some home pages based on topics (eg Firefox, Tech Support, Favourites, etc) with the intention of adding bookmarks to those folders (via the FF Bookmarks menu) so that when I click on say,' Firefox' on my FD home page, all my firefox bookmarks are revealed in thumbnails on the next page.
I'm having a couple of problems, but the main one is that the bookmarks that were originally on my FD home page keep multiplying every time I restart FF and it doesn't seem to matter what I do when I organise them, I can't seem to get them to either remain deleted or stay where I move them to. This doesn't happen with any other bookmarks I have saved since using FD2.1 - just the ones I had from the previous version.
When I go into 'Organise Bookmarks', in my Fast Dial Folder in FF Bookmarks, I have 4 sub-folders which are repeated in sequence below each other 35 times (x4 = 140) folders. I can delete them now (again!) but next time I restart FF they will be back. As they insist on showing up in the same order, any new folders I create are saved after them so they never show up on my FD home page.
I have spent hours looking through the FD forum and FAQ's and have tried many of the suggestions I've seen like clearing the cache, etc but nothing so far has resulted in a permanent solution.
Any help with this frustrating problem would be greatly appreciated.

As you probably know, organizing bookmarks in FF3 is different from FF2. In FF3 it seems from what I can see, that there are basically 2 options for organizing bookmarks - by name and unsorted. (I understand there are other means available but they're more complex and require some knowledge of code).
If you sort by 'name', you can only sort alphabetically. If you sort by 'unsorted' theoretically, you should be able to drag and drop folders to organize them in the order you want by using the following method (cut and pasted from Mozillazine) -
* Open the Bookmarks menu and hold the SHIFT key to move a folder (Mouse tips), and drag-&-drop an item to reposition it
OR:
* In the Bookmarks Manager, go to "Views -> Sort -> Unsorted" in Firefox 3 ("View -> Unsorted" in Firefox 2) and simply click-drag-&-drop an item in the right-side pane to reposition it. You can select more than one item with Shift or Ctrl as usual.
Note: Instead of Drag-&-Drop you can also use Cut-&-Paste (Organize menu or context menu in the Bookmarks Manager).
I've tried both methods but can't get either to work. I can't get the first option to work at all and when I try to use the second option, I only have limited success. I can move some folders to where I want them, but others I can't. It looks like I can't re-order folders to a date before the date that folder was created (ie I can't move a folder created on 6/9/08 to a position before a folder that was created on 24/08/08).
So although you can move folders to the order you want them in on Fast Dial, maybe it is the organzing limitations in FF3 which prevents them from remaining in that order??
I'm not a programmer or computer expert in any field but I'm just suggesting that proposition based on logic and would be happy to be proven wrong. I'd just like to be able to order my folders based on my own preferences.

You can try version 2.9, it has many fixes over 2.8.

Yes, I have the 2.9 version. I never had this problem in the last version.

It's a pity Firefox has been so slow to address or fix the concerns raised and a bit disappointing to see a new version (FF3) with less flexibility for organizing bookmarks than FF2. I guess at least if it can be determined that the problems lie with firefox, it will save everyone on this forum from scratching their heads trying to find a solution with FD. If the problems are with firefox, Is there any way of getting the FF developers to fix these issues (quickly)?

My feelings exactly.
Or at least begin to investigate the nature of the relationship between Firefox Bookmarks Settings and Fast Dial
nomads post I mention above strongly suggests that there is one.
