Well, my problem is that there seems to be a couple of missing thumbnails (I believe I deleted them) whos shortcut key is preventing me from assigning new websites to the shortcut key.
Also, the reseting the options doesn't reset short cut keys.

I do not use short cut keys so I am not familiar with their usage.
Did you find any short cut information stored in the line in about:config that I mentioned to you ?
If you create a new Fast Dial cell in the place of where you had deleted previous cell, is it not possible to enter a new string in the shortcut field in Properties for that cell ?
Does that not have the effect of erasing the previously entered string ?
When you talk about the shortcut window, what are you refering to? If you are refering to the extensions.fastdial.options string in about:config, there is no extra information in it about the shortcut keys. It just contains the width, height , fixed, ect and the word shorcutKey, and that is it.
I already know how to remove the string to stop the shortcut key from opening a cell but the problem is that the cell is long gone but the shortcut key is still active, preventing me from using that particular shortcut.

I am beginning to understand your difficulty.
I tried the following:
Set up shortcut in cell with Properties for userlogos.org - CTRL M
Shortcut works
Deleted cell with userlogos.org.
CTRL M still calls userlogos.
Create new cell with userlogos as bookmark.
No shortcut appears.
Set the properties setting in userlgos.org cell with no shortcut for userlogos,org
Close and restart Firefox
The shortcut CTRL M seems then to have been erased as CTRL M no longer calls Userlogos.
Set CTRL M as a shortcut in Properties for a cell where ebay is the URL
Restart Firefox
CTRL M now works as a shortcut for ebay cell
I have had but a cursary glance in the Firefox profile as to where the shortcut settings might be stored.
I found this File in Firefox Profile
Extenstions/FastDial/Chrome/Content/Storage.js
which is just possibly storing shortcut info in Bookmarks.
But I cannot read the code.
So it remains possible also that there is a file in the profile that stores the shortcut settings (apart from places.sqlite) but I have as yet not found.
I hope you find that the workaround that I have suggested to you above helps you resolve your problem.
I found that if you had restarted firefox between these steps then the shortcut would have stopped working anyway so the work around doesn't work. Where is the Firefox Profile? I looked for it and couldn't find it.

Yes it does...
You say you have two shortcuts that you cannot assign.
Do you happen to remember what URL that these shortcuts were for.
Create a new cell with the URLs in question.
And save without shortcut and that should release the shortcut.
Or that is my impression.

Using the method I described to you I was able to re-assign the shortcut after having deleted the cell, which I think was the original purpose of your enquiry

I actually already had a cell with the url of one of the sites that I had previously deleted. I have also already assigned it to another short cut but the previous short cut continues to persist. Both shortcuts go to the same website and both shortcuts work. I don't think that the shortcuts are tied to the urls themselves but are actually tied to the cells in fast dial and creating a new cell with the same url does not make that cell identical to the cell (identical as in sharing the same memory locations). My problem is most likely some sort of glitch from previous versions of Fast dial before they made deleting a cell remove the shortcut as well so, meh. There really isn't anything I can do unless they include a shortcut clearing function to fast dial.

I would be interested to hear if any of your settings are stored there.
You could reset this line in about:config or modify string.
But I have the feeling that pressing the reset in Preferences will also reset the same string.
If resetting settings to default does not work then please let us know.

I have found that if I enter a new string and close window in Properties and then restart firefox that new string is in the shortcut window.
Similarly if the shortcut string is removed and then Firefox is restarted then there is no longer a string shown in the SC window.
Is this the same for you ?

Can confirm that I can get CTRL G to open cell X (as a shortcut)
If I remove the string CTRL G from the box in properties and then restart Firefox, then CTRL G no longer works to open cell X
Can confirm that resetting defaults in Preferences does not effect shortcuts.
